I can't say how E9 works, but we are on 803.408b, and the same thing happens to us in regards to user timeout length. Most of our users are set to end their session after 30 minutes. When this time comes, the license they are using is freed up, and their session is terminated. The Vantage program, however, remains open, so it looks as if you are still logged in. When you click to run a report, or open a form, it actually re-logs in your user account, just as if you were starting Vantage again. Personally, it seems to take longer to do this, than if you were to just login from scratch.
I can't say if this is your problem, or something new with E9, but I thought it might be worth a look. We usually don't have to terminate our program, it just takes a very long time to re-login. E9 being more resource heavy than 8, however, may be causing some of your problems.
