We had something similar. I was told by Epicor that if 1 line is invoiced and the others are not, the other lines are still marks as invoice. Not that I agree with it. We had to do a MISC invoice for the other lines.

We shipped 3 items to a customer in mid-July, and just got notified by said customer that we only invoiced them for 2 of the items. As near as I can tell everything went through the regular procedure.
The ShipHead.Invoiced field is TRUE, and the ShipDtl.Invoiced fields for lines 1 and 2 are also TRUE, but ShipDtl.Invoiced for line 3 is FALSE.
In Customer Tracker > Invoices, all three lines show as Invoiced, but only the first two lines show an invoice number... line 3 shows a 0 (zero).
In Order Tracker > Invoices, I get an Out of Memory exception error when I click Retrieve.
Complicating matters further, on 7/11 when we shipped the parts we were on 9.04.507A... we've since upgraded to 9.05.702A.
I have a call in to Epicor Support.
Anyone ever seen anything like this?

We had Invoices that weren't appearing as well for shipments but Epicor's explanation doesn't match up to what we found. We found the missing Invoices using the Get Shipments screen clicking on the View Not Invoiced Packing Slips ... button and then selecting the Pending Order Completion radio button on the Packing Slip Browse screen. You may want to look there.
