There are several options, but if you are going to ship the prototype to the customer, use a $0 sales order line. You can use a part on the fly and use the job wizard to create a make to order job (or setup a non-stock part and use the order job wizard as well). You can also assign a product group to the part (i.e. Prototypes) which will capture the COGS for materials, labor, et al. Ship the part and then run your production detail report and it will give you the sales analysis information along with the cost for the job

How do you handle the costs for a special job that builds a prototype for a customer that you won't bill the customer for yet Finance needs to report the costs to build and the materials. Is there a disposition account that you are linking it to?
Our rep is telling us to create a $0 sales order but I'm not sure this is the right thing to do.
