We've had this problem before as well.  Link to instructional video (including the program in admin tools) below.  We've also had it we're this didn't work and we had to use an updateable BAQ.

An employee is “clocked out” in the system but we cannot “submit” his time entry because it thinks the entry is still active and throws an error.  He has no work activity showing and he is 100% clocked out of the system.  It will not let us delete or modify the entry.  What can be done?

Mike I don't remember which conversion in admin tools but there is an unlock employee records conversion you can run
