It should have never been an issue which is why I am saying it is a bug. You should be able to select the invoice and then change the gross value to show a balance. This should show a "partial" payment.
Then do your check run, mail payment.
Then the next time you pay that vendor you should be able to use the same invoice number on your next check.
Personally, if they tell you that "that is by design"....I'd yell at them. This is how it worked in older versions...they should have never changed it.
But that is why I think it is a bug, I highly doubt they "changed it".

Manasa, We have had the same problem, I was also under the impression that E9 doesn't allow to pay on the same invoice more than once. How do you do this?
